Any error logs, dmesg, syslog, debug messages? Its quite hard to judge a problem without symptoms.

I've had some issues myself also with raspberry pi2. Not quite setup like Yours - I use raspberry only for indiserver.
Anyway what I have experienced
1. I need to plug in everything before i power up raspberry otherwise some of the hardware does not work
2. I had to allow higher amperage on usb ports (www.raspberrypi.org/forums/viewtopic.php?f=46&t=102634) otherwise i got really unexpected behavior - this might not be the case for You.
First check if all devices work and connect properly. Second make sure You load proper drivers with indiserver.

Problem was INDI was installed from the OS and not my PPA causing a conflict. Solved.

I've already done that over TeamViewer. Your issue now seems to be with QHY drivers. I will run more tests over the weekend on the RPi2.
