When I do the polar alignment, now in 3.6.1 it asks me to select the drive train. If I use the normal one (Canon on the primary, ZWO ASI120 as a guide camera on the secondary) it uses the Canon for the astrometric solution (that would be ok) and the Polar alignment (not ok, I don't want to waste several shutter actuation on polar aligning my mount, I rather use the ZWO for this).

Would the solutions from another optical train that uses the same mount be kept when one switches from one drive train to another?

If it is the same mount, then it shouldn't be a problem.
